# Introduction

Familia is a Shiny app for pedigree validation and ancestry assessment of plant and animal populations. The app has five tabs: Pedigree Cleaner, Validate Pedigree, Find Parentage, BreedToolspoly and SNMF. The pedigree tabs use the BIGpopA package, and the ancestry tabs use the LEA package (SNMF) and the BIGpopA composition functions (BreedToolspoly). This short tutorial shows how to launch the app and what each tab does. The full user guide with screenshots is at <https://github.com/Breeding-Insight/Familia>.

# Install and launch

```{r}
# install.packages("Familia")
# or the development version
# remotes::install_github("Breeding-Insight/Familia")
library(Familia)
run_app()
```

SNMF needs the LEA package from Bioconductor.

```{r}
if (!requireNamespace("BiocManager", quietly = TRUE)) install.packages("BiocManager")
BiocManager::install("LEA")
```

# Input files

Familia does not call dosages. Run your genotype calling pipeline first (we recommend BIGapp). Genotypes can be uploaded as a dosage table (`id` column followed by one column per marker, coded 0, 1, ..., ploidy), a VCF file or a PLINK `.ped` file (diploid only).

| File | Format | Used by |
|---|---|---|
| Pedigree | `id`, `male_parent`, `female_parent` (unknown parent = `0`) | Pedigree Cleaner, Validate Pedigree |
| Genotypes | Dosage table, VCF or PLINK `.ped` | All tabs |
| Founders | One id per line | Validate Pedigree, Find Parentage (*Fill in pedigree*) |
| Parents | `id` and optional `sex` (`M`, `F`, `A`) | Find Parentage |
| Progeny / pedigree | `id` column, or a pedigree for *Fill in pedigree* | Find Parentage |

Each tab has an **Example files** link in its Inputs box that downloads a small simulated data set for that tab. The same files are installed with the package:

```{r}
list.files(system.file("extdata", package = "Familia"))
```

# What each tab does

| Tab | Purpose | Main output |
|---|---|---|
| Pedigree Cleaner | Find duplicates, conflicting trios, inconsistent sex roles, missing parents and cycles | Corrected pedigree and issue tables |
| Validate Pedigree | Test recorded trios against genotypes with Mendelian errors | Status per trio, corrected pedigree, marker summary, marker x trio table |
| Find Parentage | Search the best parents for each offspring | Best pair, best male, best female, best match or filled-in pedigree |
| BreedToolspoly | Estimate the proportion of each reference line in each sample | Composition table and plot |
| SNMF | Unsupervised ancestry proportions for a range of K | Cross-entropy plot and ancestry plot |

Each table can be downloaded as a zip file with **Download Results**, and each plot can be saved with **Save Image**.

# Run the same analyses in R

The pedigree and composition tabs call BIGpopA functions, so the same results can be produced in a script. See the BIGpopA tutorial for details.

```{r}
library(BIGpopA)
ex <- function(f) system.file("extdata", f, package = "Familia")   # example files
clean <- check_ped(ex("example_pedigree.txt"))
valid <- validate_pedigree(clean$corrected_pedigree, ex("example_genotypes.txt"),
                           founders_file = ex("example_founders.txt"),
                           ploidy = 2, marker_trio_table = TRUE)
valid$full_results
```
